European Mathematical Genetics Meeting 2017

The European Mathematical Genetics Meeting is hosted by the Estonian Genome Center, University of Tartu and the Estonian Biocentre

Registration fee is 220 euros, the pre-conference course fee is 60 euros.  Registration fee includes conference materials, entry to all scientific sessions, welcome reception, coffee breaks, lunches and conference dinner. It does not include the accommodation or transportation costs.

Cancellation and Substitution Policy
If you will be unable to attend, you can make substitutions at no extra charge. All the substitutions must be made in written form to the Conference Secretariat  prior to the conference. Please note that refunds will be made less a handling charge (30 EUR) for cancellations received in writing prior to March 15, 2017. No refunds will be made after that date.

Guidelines

POSTER PRESENTATION GUIDELINE
Posters must be displayed prior to the scheduled poster session and will remain displayed only until the end of the session day. The presenting author is expected to be present at the poster during the session in which the poster is included. Each author will have a maximum area of 118 cm height by 84 cm wide (A0) to display their poster. We encourage authors to bring a smaller version of their poster to share with other participants in case the authors are comfortable with it.
PLATFROM PRESENTATION GUIDELINE
Talks have been allocated 18 minutes, plus 4 minutes for questions. Please make sure that your presentation fits in this limit! Please bring your presentation with you on a USB stick as a PowerPoint or PDF file, and upload it onto our Windows PC in the break prior to your assigned session at the latest. We do NOT allow using personal laptops to present. If you prefer, you can send us your talk as an email attachment (up until 2PM on Monday 4th April) at: emgm2017_abstracts [ät] biobank.ee. Please include your session number and your own name in the file, for example: „KristiLall_session3.pdf“.

Title: An Intuitive Approach to Machine Learning: Boosting, Nearest Neighbors, Random Forests and Support Vector Machines

Teaser:
Machine learning is becoming more appealing for a number of reasons. First, the properties of some learning machines are better understood. Second, traditional statistical approaches often fail with high throughput molecular biology technologies. Third, several machines have been extended to operate beyond the standard classification problem for dichotomous endpoints. Many researchers are, however, not familiar with recently developed machine learning approaches, such as gradient boosting, random forests or support vector machines and their extensions. This 1-day course aims at providing an intuitive introduction to some of the most important machine learning approaches currently used. We show that all problems from generalized linear models and even survival endpoints can be tackled with machine learning. The focus of the theoretical sessions is the non-technical but intuitive explanation of the algorithms (instructor: Andreas Ziegler), and the focus of the hands on laptop sessions is to see the machines operating using R (instructor: Marvin Wright). The combination of simple descriptions in a language familiar to biostatisticians together with the use of standard software should help to demystify machine learning.

Andreas Ziegler holds a Ph.D. in Statistics and is board certified trial biostatistician and epidemiologist. Since 2001 he is professor and head of the Institute of Medical Biometry and Statistics at the University of Lübeck, Germany. He is honorary professor for Biostatistics at the University of KwaZulu-Natal, South Africa. He was president of the German Region of the International Biometric Society and the International Genetic Epidemiology Society, and he was member of the presidium of the German Society of Medical Informatics, Biometry and Epidemiology. He is member of the Executive Board of the International Biometric Society. He is working on regression models and machine learning approaches for more than 20 years.

Marvin N. Wright holds a B.Sc. in Computer Science & Engineering and an M.Sc. in Computational Life Science. For his master thesis, he was awarded the Bernd-Streitberg Preis of the German Region of the International Biometric Society. Since 2014 he is research associate at the Institute of Medical Biometry and Statistics at the University of Lübeck, Germany. His research focuses on machine learning methods in genetic epidemiology, efficient statistical computing and survival analysis. He is author of several statistical software packages, such as ranger for random forests and bnnSurvival for bagged nearest neighbors with survival endpoints.

COURSE DESCRIPTION (please limit to 150 words)

Big data from high throughput genetic studies or image analyses allow the extraction of new knowledge. Machine learning summarizes the methods for automated knowledge extraction using computers. Recently, statistical properties, such as consistency or asymptotic normality of the estimators have been derived for some learning machines, which provides a better understanding of the machines. Furthermore, several machines have been extended to operate beyond the standard classification problem for dichotomous endpoints. This course provides an introduction to some of the most important machine learning approaches currently used. The focus of the theoretical sessions is the non-technical but intuitive explanation of the algorithms, and the focus of the hands on laptop sessions is to apply the machines to real data using R. The combination of simple descriptions in a language familiar to biostatisticians together with the use of standard statistical software should help to demystify machine learning.

 

The aims of the course are to:

1.          introduce the key concepts in statistical learning and corresponding R software,

2.          discuss the obstacles for the application of statistical learning in practice,

3.          describe approaches for assessing and addressing these obstacles, and

4.          present and illustrate some extensions that are the subject of ongoing research.

 

At the end of the course participants should:

1.          know the fundamental ideas of

a)     boosting (Adaboost, gradient boosting, likelihood boosting),

b)     classification, probability estimation, regression and survival trees,

c)      nearest neighbors (k nearest neighbors, bagged nearest neighbors),

d)     random forests with extensions and

e)     support vector machines,

2.          know the basic algorithms of the machine learning approaches and the tuning parameters,

3.          know the most important statistical properties of the machine learning approaches,

4.          know the potential pitfalls when applying the machines,

5.          know similarities and differences between standard statistical regression approaches and machine learning methods,

6.          be able to perform machine learning analyses using these machines for various endpoints using R.

 

SYLLABUS

 

The overall focus is the intuitive introduction to some of the most important machine learning approaches used today, together with an illustration of their use on standard computers. The short course is therefore divided into lectures and hands-on computer sessions.

·    Bootstrapping (with replacement, without replacement, moon bootstrap, down-sampling, up-sampling)

·    Bootstrap averaged (bagged) nearest neighbors (bNN)

·    Classification trees (all components of the algorithm)

·    Boosting stumps

·    Random forests (RF)

·    Adaboost

·    Gradient boosting (GB)

·    Likelihood boosting (LB)

·    Statistical properties of the machines (convergence rate, consistency, asymptotic normality)

·    Support vector machines for the classification problem

·    Probability estimation for dichotomous endpoints

·    Calibration

·    Survival analysis

·    Continuous endpoints
